CLASS:
⋅ No more office hours after today except by appointment.

⋅ Two Review Sessions are planned. One will be held this week on Thursday 12/12 at 5:00–6:00 PM in HAR-208, which will focus ONLY on the problematic questions. The other will be on Monday 12/16 at 4:00–5:45 PM in HAR-208.


LIST OF STRUCTURES YOU NEED TO KNOW HOW to DRAW FOR THE FINAL EXAM

Fatty Acids (6); palmitic, stearic, oleic, linoleic, α-linolenic, arachadonic
Lipids (7); fat, glycerophospholipids (choline, serine, ethanolamine), sphingosine, sphingolipids (phospho & glyco), cholesterol (including numbering). You should also be able to recognize molecules made from isoprenes.
Also, You need to know the numbering for the fatty acids and cholesterol.

Vitamins and Coenzymes; If you see a structure of a vitamin or coenzyme, you should be able to identify it. For a cofactor, you should be able to identify which is the vitamin part and which is the chemistry part (the part of the molecule involved in the chemistry). You should know the 10 water-soluble (thiamin, niacin, riboflavin, pyridoxal, cobalamin, pantothenic acid, biotin, lipoic acid, folic acid, and ascorbic acid) and 4 fat-soluble (vitamins A, E, D, and K) vitamins and their derived cofactors, which will be described in class.

⋅ List of questions from previous exams will be posted by Monday. The Review Session to go over these questions will be on Thursday at 5:00 in HAR 208.

CLASS:
⋅ Course evaluations are open and you should have received a link for all your teachers. The links should be good until the day before finals. Instructors do not get reports until 2 days after final grades go in. We'll give everyone time on the last day of class to fill this out.

⋅ Final exam is in 2 weeks from today. It will be in MORSE and start at 8:00 AM. It will end at 11:00.

⋅ NEXT WEEK: Last lecture on Monday; evaluations due, Review Sessions on Thursday (for cumulative questions) and on the following Monday. Both sessions will be in HAR 208.

⋅ Office hours as usual through next Monday.

⋅ Posted Grades for exam 3 are off for about 75% of class. These will be corrected when the "Best 3" go up on Sunday night.

⋅ Yet another New syllabus is posted(v9); it has final times for the schedule review sessions for the Final exam. Also, the breakdown for the points on the Final Exam are given, which will be out of 185 points. About half will be on the new material and the other half will be cumulative. Of the cumulative part, about 40 points have been set aside for the problems/concepts that were problematic for the class from the previous 4 exams ("worst quest"). A separate review session will be dedicated to these. Also, there will be questions from Labs 4-5c.

LAB:
⋅ Practicals start today. Hopefully all lab assignments will be graded in a the next couple weeks, and the lab grades posted before the final

LECTURE: Exam 4 was graded on Friday, but not posted until Saturday. The average was 65±14. The high was 98 and the low was 31. The calculation of the best 3 exams will be done after re-grades are rectified. This determination will take the point differences from the averages of each exam and removing the lowest value, then adding that total to the class average for the best 3 to give your total distance from the mean.

⋅ The New syllabus (v7), has all the readings and Homework corrected for exam 4 material (this is also reflected on Achieve). It also schedules a review session for the Final exam which will be 4-5:45 in the afternoon of Monday Dec. 16 in HAR-208. We will attempt to have it recorded. Lastly, the Final Exam will be changed to the Dec 18 time, which is not what was posted on MyBU (yay!).

⋅EXAM IV will be on MONDAY (11/25/24) at 8:00 AM in MORSE. It will cover from lecture on Carbohydrates through TODAY's lecture. It will also include material from end of lab 2, lab 3, and lab 4, and will make up about 5-7% of the exam. There will NOT be a class on Friday (11/22/24), instead the time will be for our review session at 9:05 AM in CAS-313.

⋅The Molecular Biology quiz (Homework #26) on the Central Dogma is on GradeScope, and is due by Friday this week. The video is linked on new syllabus, under announcements, and on the lab Bb site.

LECTURE: There were videos and links posted on the web site for additional views of material we covered as well as simply extra information. The topics of DNA Packaging, mRNA,, Recombinant DNA, and DNA Replication will be part of Exam 4. The other topics you are NOT responsible for this exam.

⋅ Also on the announcements page there are short articles explaining the work of Griffith, Avery, and Hershey. These will also be covered on exam 4.

⋅ The MB quiz and lecture are also pointed out. The link to the lecture can be found on the announcements page and on the LAB Bb site. The quiz should be accessible through GradeScope lab class.

⋅ Regrades for Exam III will close at noon. These are submitted through Gradescope.

⋅ MolBio video and quiz are open until 11/22. The quiz (through GradeScope) will count for 2 Homework.

⋅ Practice exam questions for exam 4 are on both old-exam 4 and old-final exam; split out those on lipids and vitamins.

LAB: The gel filtration lab starts this week. This lab is traditionally the longest of the semester. Teamwork is essential and organizational skills helpful.



11/11/2024: Veteran's Day

LECTURE: The Molecular Biology Video on the Central Dogma is on the Lab Bb and under Announcements on web site. The quiz (Homework #26) will be on GradeScope by this evening.

⋅ The Final Exam date on MyBU will hopefully be changes d to match that Dec 18 date on the syllabus.

Lecture: Exam was graded by Wednesday and posted on GradeScope. Initially there was a mistake in grading of question #10. This has now been fixed. The average now is 70±13. Anyone below 50 should see me ASAP as the last day to withdraw or take the course P/F is next week (Nov 12).

⋅ Those going on to BB 422, and also taking PY 105, won't be able to register for both with this new system. This is because it invokes an absolute block when there is a time conflict. These two courses have an apparent exam-block conflict. Please register for PY 105 and then email Dr. Tolan the sections of discussion and lab that would fit your schedule. There is plenty of room in 422. We can override the conflict sometime after registration.

⋅ The website has been updated with lots of stuff for help with exam 3: First, the derivation for the rate expression for competitive inhibition (which shows you where the (1+[I]/Ki) expression comes from (as well as the M-M derivation)). Second, a link to download the chymotrypsin animation for serine protease mechanism. Third, a schematic of the serine protease mechanism, but without the arrows so you can practice.

TODAY from 11-1 is the 27th Annual UROP Symposium at the GSU. Please attend and support our classmates and colleuges who worked hard all summer on their research projects.

THIS WEEKEND is the Head of the Charles. It should be great weather. Wander down to the river.

LECTURE:
⋅ Exam 2 is posted as of yesterday at noon. The average was 73 and the standard deviation was 12. If you are within the standard deviation from 61-85 you are doing well. Therefore, staying in this range, you will pass the course. Those below 60 should consider changing their study habits and/or see Dr. Tolan. If you are two standard deviations below the mean (<49) you should definitely see Dr. Tolan in office hours. The drop with a Wdeadline is still 3 weeks away, so there is time to improve.

REMINDER: Regrades requests will be open until next Thursday at noon (through GradeScope).

⋅ The "Exams" page includes the histogram of which questions gave difficulty to students across the class.

⋅ New additions to "announcements" page. The derivation of the Michaelis-Menton equation as well as the same but for Competitive inhibition, which shows where the term (1+[I]/Ki) is derived.

LABORATORY: Finish pymole Lab this week, but next week you start on enzyme kinetics!!

⋅ Exam II might be graded by Friday. Grades will be posted by your "Gradescope ID number." Regrade for exam I will also be reflected there, although repsonses came via GradeScope.

LAB:
⋅ This week in lab you will finally be shown how to look at protein structures using pymole, which is a very powerful program for viewing them.

EXAM II will be TUESDAY (Monday SCHEDULE) 10/15 at 8 AM in MORSE. The material for the exam goes from after of Exam I until the end of Wednesday's lecture, and will include Chapter 1 from the lab. The Review Session for EXAM II will be on FRIDAY at our normal class time in CAS-313. The interesting answer to the sequencing problem will be posted on the web site by the end of the day on Sunday.

⋅ The web site is up to date with lots of pages on protein structure, including a summary table on dimensions for secondary structures and a calculation for the change in dissociation equilibria depending on total concentration.

⋅ If you requested a regrade for exam I, you should have received a notice from GS, but any grade change will only be on the website, likely after exam 2 is posted.

⋅ Quizzes for Exam 3 might be repetitive.

LECTURE: ⋅ The Web site has been updated with a page that contains links to protein structure (These are found under Announcements). There is now a table of the phi and psi angles for the structures we discussed, a few slides of the CHEMISTRY of the Edman Degradation, Ninhydrin, and other N-terminal chemistries for those interested in protein chemistry, a challenging protein sequencing problem (better than those problems in the books), as well as the document with many links to protein structure mentioned above. It was also pointed out that there is an additional set of protein structure problems to help in your studies and learning about protein structure. As an incentive for looking at these, remember that any of these problems could appear on the Exam. Lastly, an example of the depth and breadth of questions on protein structure can be found under Old Exams (Exam 2).

⋅ GradeScope offers the statistics on the exam, which are available here. The link to this data is found on the Exams page.

⋅ Available on Achieve are several good videos and problems under the additional activities in both Chapters 3 and 4.

LECTURE: ⋅ EXAM I has been graded with the ID#s assigned. The average was 76 and the standard deviation was 14. The grades are posted. The scores are coded, and will be only known to you and Dr. Tolan. Your SID number can be found in GradeScope if you go to your account in the bottom left corner and click on "edit." It will be listed as the SID. Make sure that your exam ID# and grade match those on the posted, so PLEASE, check the list to see that your exam score and ID number are correct. If not, notify Dr. Tolan immediately.

As stated in the Introduction if you have any issues with the grading, within the next week, please Use GradeScope regrade request tab at the bottom and explain the issue as completely as possible.

⋅ Exams hopefully will be graded by the end of the week. The exam and answers are available on the web site under Exam I. For those worried about scores, over the years the averages on exams have been in the 65-75 range. The median grade has been some kind of B, with B- being most likely. A standard deviation from the mean is generally a difference in one grade, but not always. For example, if the mean grade were a B-, with an average of 70 ±5, and your score was an 75; you would be B+/A-. So mid-high 80's are excellent scores. Below 50 are not so good. In between, you are doing alright. This is only an EXAMPLE; it's based on a hypothetical score of 70 ±5. Actual scores would be different, but the concept the same.

⋅ Grades will also be posted on the web site, but by a "course ID#", which was given on your account information in GradeScope. ANYONE who objects to having your scores posted on the web site in this way, please notify Dr. Tolan ASAP and yours will not be included. Regrades will be done through GradeScope.

IMPORTANT REMINDER: The first exam will be held next Monday at 8:00 AM but in MORSE. There is a practice exam posted in Announcements under Old Exams. It will not necessarily cover the same overall material, so if some questions are unfamiliar to you, ignore them.

⋅ FRIDAY (9/20), Dr. Tolan will host a review session/open office-hour for Exam I in CAS-313 from 9:05-9:55 AM. Bring your questions!

⋅ LAB: Your post-lab writeups for Chapter 1 (week 1) are due at midnight the day of your lab this week, starting today. Please go to office hours if you are having any difficulties.

⋅ HOMEWORK: Homework #5 and #6, as well as Adaptive quizzes 1-3 are due midnight on SUNDAY.

⋅ Homework assignments 2-4 are due this weekend!

⋅ LECTURE: Exam 1 will be next Monday at 8 AM. It will be in MORSE. The material for the exam will end on Wednesday, and Friday we'll meet only for ANY questions you might have. Homework #4-5 and quizzes #1-3 are due this Sunday. Quizzes are using a learning tool on Achieve and are graded for effort more than like a normal quiz. They work well for final preparations for the exams.

⋅ It is noted that the grading of the HW on Achieve is a bit capricious. Please realize the everyone is in the same boat and that the only way to fix this is by contacting Achieve. Reviewing all the HW and correcting them is an impossible task, which is why we discount 25% of them. If you have specific issues with the grading of specific questions, please email those to me so that we can eventually get those fixed.

⋅ The second lab, which begins on Wednesday, starts protein purification. This will be the topic of the lecture on Wednesday. The previous years we had a lab on pH, which we had to cancel due the installation of the new President that caused the cancellation of labs that week.

⋅ The "Achieve" Registration link is on the LAB Bb site as described below for 9/6/24. It has all the Homework and Quizzes grouped according to Exams. Homework #1 is now due next Sunday with #2-4.

⋅ Registration for the course is still a mess. You MUST abide by the Rosters on the A1-website for which sections you are enrolled in. The Registrar will eventually catch up to those lists. The Lecture, Discussion, and "Lab Rosters" are posted on the A1 homepage and will be updated regularly so please check before you go to Discussion tomorrow and labs starting Wednesday.

⋅ The access to the eBook through Achieve, has not been possible because the Registrar does not have all of you in the class as yet. I didn't think it fair for some to have the book and others not. We are trying to rectify this as soon as possible. In the meantime, you can get a 30-day free trial and see if you can migrate to our Achieve course (code=826wun; see our Achieve page). In the meantime, please check the current Lecture roster to see if you are in the correct section or listed at all.


Hot off the presses!! We found a work around that I hope will work. We put the the FirstDay links to Achieve for the A1 section on the Bb site for the lab , which has a more complete roster. You should see "Achieve Tools-A1" folder near the bottom of the left-hand margin. In that folder, you should find the link for "Student Registration - Start here)." Once you are registered through the FirstDay program, you will have access to the eBook and our Achieve course (code=826wun; see our Achieve page). PLEASE LET DR. TOLAN KNOW ASAP IF YOU HAVE ANY DIFFICULTY WITH THIS. If you are not on the Bb roster, we can add you manually.

⋅ First day of class: Orientation and lecture organization comments.

⋅ Regardless of what the registrar has, if you are listed on the Lab Rosters List, you are going to be in the course. If you are in the wrong section or need to change sections, this is the chance to let us know. Dr. Szymczyna sent a form sent out for changing sections. Please fill this out by 5 pm TODAY.
You will not be able to make section changes yourself! If you try, you will likely drop yourself from the course.
