The microarray core will use proven methods already implemented in Dr. Whitfield’s laboratory to analyze skin biopsy samples and peripheral blood mononuclear cells (PBMCs) taken from patients with SSc and normal controls in the scientific program of this CORT application. The core will provide digital barcoding and sample tracking, automated high quality RNA production and quality control using our standardized and proven protocols. Samples will be hybridized to Agilent technologies whole-genome DNA microarrays and analyzed in our detailed analysis pipeline. All datasets will be analyzed with a combination of algorithms for differential gene expression, time course analysis, patient subgrouping, and differential pathway activation as appropriate.
